A bespoke tool designed to assist in data cleaning of AMR spreadsheets

Created to address the expressed need of Nepal National Public Health Laboratory; they receive AST (Antimicrobial Susceptibility Testing (AST) Data | HAI data from public and private hospitals in spreadsheet form, extracted from many different LIMS systems and have significant challenges cleaning and managing that data for analysis and reporting.

We engaged with LIMS service providers in Nepal to improve LIS extract formats where possible, and developed ODX to facilitate the data cleaning process

Users can load AST spreadsheets (extracts from LIS) into ODX, configure a few options such as whether it’s a human or animal health spreadsheet, source lab etc.

ODX will then output a new spreadsheet that has been cleaned based on user-configurable spelling mappings for column headers and required fields, or will give the user an error if something is not recognized or missing.

For example, if E. coli is misspelled in the spreadsheet it will automatically change it to the correct spelling if it is recognized, or will show an error if not.

This allows users to either manually change errors in the data set, or configure the system to fix things automatically if it is a common error.

ODX can fix spelling errors in antibiotics, pathogens, sample types, animal species, and automatically fix date errors or age issues.
